Muslić began his career in the lower divisions of Austrian football as an assistant coach at Union Weißkirchen, eventually working his way up to the role of head coach at SV Ried in the Austrian Bundesliga. Ried was a club he already had a connection with, having been at the club during his playing days as a forward.

Belgian club Cercle Brugge came calling with an assistant role in 2021 and, once again, he would find his way to the head coach's role, helping the club climb up from the relegation zone to the top half of the Belgian Pro League. The 2023/24 season would see Muslic take the team even further, guiding them to European qualification for the first time in 14 years and only the third time ever.

After his chapter in Belgium came to an end, Muslić found himself in charge of another club wearing green, this time in England with Plymouth Argyle. The biggest highlight of his time at the club was a 1-0 victory in the FA Cup fourth round over eventual Premier League champions Liverpool, though he could not save the team from relegation from the Championship.

Preferring to field his team in a 3-4-2-1 system, Muslić's style is reminiscent of that of former Eintracht Frankfurt coach Oliver Glasner, with his focus on wing-backs and a strong back three core. He wants his teams to press and control the game and has also hailed former Bayern Munich boss Pep Guardiola as a huge role model for him.
